LFQ phosphoproteomics data

Can your script support LFQ phoshphoproteomic data generated from fragpipe. I have used two workflow in fragpipe, LFQ phospho and Labile_phospho and generated combined result for ptm site, peptides and proteins and would like to use it for differential expression analysis Could you please update or provide me the code for that. Thank you
