Layer / File(s) Summary
Lazy volume loading and segmentation matching
pyproject.toml, src/cytodataframe/frame.py, tests/test_frame.py
The code adds lazy TIFF crops with eager fallback, prevents double-cropping, preserves label IDs, aligns small mask mismatches, and improves segmentation-file matching. Tests cover lazy reads, fallback behavior, alignment, and matching.
Label overlays, spacing, and center markers
src/cytodataframe/frame.py, tests/test_frame.py
3D rendering supports anisotropic spacing, per-label colors, closed edge-aligned surfaces, and configurable center markers. Tests cover geometry, visibility, opacity, colors, and spacing.
Interactive and static viewer integration
src/cytodataframe/frame.py, tests/test_frame.py
Interactive tables and static snapshots forward crop-local centers and voxel spacing. Snapshot rendering supports configurable opacity and visibility, delayed HTML rendering, and fallback behavior.
NF1 example workflow
docs/src/examples/nf1_3d_pilot_cytodataframe_verification.py
The example resolves image and mask paths, stages uniquely named mask links, combines profile rows, maps bounding-box and center metadata, and configures the 3D viewer.

Merge Risk: 🟡 Moderate · up to 3cc6d

The new 3D viewer can silently overlay the wrong segmentation mask on an image that has no mask of its own. Plain 2D RGB TIFF tables with bounding-box columns may also switch unexpectedly to the 3D widget view. In addition, some allowed dependency versions quietly lose the lazy-read speedup. Scope the mask shortcut and the lazy-path shape check before merging.

Really cool to see this working! I did not have comments for the new changes to the function but had some questions on the example in relation to the NF1 project.

Comments from @jenna-tomkinson :

  • Can we add center x,y dot in 3d
  • Make sure flattened mask data on edges appears correctly
  • Verify with napari / fiji
  • Differentiate whether and how two objects are in the same bounding box (center dot would answer but if there's no way, what way?).

Feedback from @MikeLippincott:

  • Double check anisotropy (example images seem "flat").

Further feedback from @jenna-tomkinson:

  • Hard to distinguish between objects when multiple objects are found within voxel crop. (could we distinguish using existing mask data which may have data indicators?)

LGTM, good job with anisotropy handling.
Just a heads up the profiling has the spacing in [z,yx] format, but should not be a big deal here because it is well documented and there is not true standard in the field!

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Use the voxel size from the manifests instead of a visually tuned z value.

The comment says that the NF1 pipeline manifests record a z step of 1.0 µm. With (0.1, 0.1, 0.5), each object is drawn at half its measured z extent. Reviewers use this example to check anisotropy, so a hand-tuned value hides the real shape. Use the recorded value.

If 1.0 looks wrong, check the manifest or the bounding-box z columns. Do not adjust the value until the result looks right.

Align the tifffile and zarr minimum versions.

The declared ranges allow older tifffile releases that produce Zarr 2 stores with Zarr 3. In _try_lazy_windowed_tiff_crop, zarr.open then raises, and the helper falls back to the eager imageio.imread path. The lazy-read tests fail because they require imageio.imread not to run.

Use versions with the Zarr 3 store API:

Restrict the unique-match shortcut to a parent-scoped directory.

candidate_roots always includes root. Therefore, a flat context directory with only img_a_mask.tiff can return that file for img_b.tiff before identifier filtering runs.

Use the directory name to recognize both forms of a parent-scoped root: root / parent_name and a file_dir that is already named parent_name.

🐛 Suggested fix

                     return pattern_only_matches[0]

The search_root != root condition is too broad. It disables the generic-filename shortcut when the caller passes the well directory itself, as in test_find_matching_segmentation_path_skips_identifier_check_when_unambiguous. It does not break the NF1 staged-mask lookup with this narrower condition: the temporary directory is not named after the well, so identifier filtering selects the staged link whose name contains the image stem.

Avoid widening the full no-row overlay to int64.

The no-row path reads the full mask and passes it to build_3d_image_html_view, which only tests whether labels are positive before creating a uint8 binary overlay. The current cast can widen a large unsigned mask from 500 MB to about 2 GB.

Keep the existing int64 result for the row-based plotter path. That path preserves distinct labels, and its current test expects int64.

Use the same shape predicate for lazy TIFF crops.

_is_3d_image_array rejects (512, 512, 3) as an RGB 2D image. The lazy path checks only ndim, so it accepts the same TIFF as a (Z, Y, X) volume. _get_3d_bbox_crop_bounds accepts CellProfiler X/Y columns without Z columns and uses the full first dimension for Z. _get_3d_volume_from_cell returns that lazy crop without another shape check.

_find_3d_columns_for_display then classifies the column as 3D. _repr_html_ can therefore attempt the trame widget path instead of preserving the 2D rendering.

Extract the complete shape logic from _is_3d_image_array into a shared _is_3d_shape helper and use it here:

🐛 Suggested fix
-            if lazy_volume.ndim != MIN_VOLUME_NDIM:
+ if not self._is_3d_shape(
+ tuple(int(value) for value in lazy_volume.shape)
+ ):

The shared helper must preserve the existing RGB-like channel, spatial-size, and aspect-ratio checks. _is_3d_image_array should delegate to that helper.

d33bs and others added 8 commits September 22, 2026 14:41
The vtkActor2D-based "always visible" center marker overlay
(_add_center_marker_2d_overlay_to_plotter) segfaulted under headless
Linux CI rendering, in its own regression test
(test_center_marker_2d_overlay_stays_visible_over_dense_volume),
never reproduced locally. This is the second "always visible" marker
approach to crash CI this way (the first was a pv.Renderer/
SetNumberOfLayers render-layer trick); reverting to the plain 3D mesh
marker rather than risk a third untested VTK technique.

Also fixes .pre-commit-config.yaml's ruff-pre-commit pin, which had
drifted back to v0.16.8 via a merge, out of sync with pyproject.toml's
ruff==0.16.5 dependency pin.
_pyvista_volume_snapshot_html created a fresh pv.Plotter(off_screen=True)
per cell but never closed it. Leaving many off-screen VTK render
windows/GL contexts open across a test run (each test/cell renders its
own throwaway plotter) eventually segfaulted under headless Mesa
software rendering in Linux CI, at a different, nondeterministic test
each run -- most recently in test_generate_trame_snapshot_html_skips_eager_full_volume_read,
a pre-existing test unrelated to the marker feature, confirming this is
a general resource-leak issue in the snapshot path rather than anything
specific to the marker code removed in the prior commit.

Closing the plotter in a finally block after the screenshot is taken
(it's never reused after that point) releases the VTK resources
immediately instead of accumulating them for the life of the process.
VTK/pyvista's built-in headless (EGL/OSMesa) off-screen rendering path
has segfaulted intermittently in plotter.render() partway through the
test suite on ubuntu-24.04 runners (never reproduced on macOS runners
or locally), even after closing each throwaway snapshot plotter. A
real Xvfb virtual framebuffer is pyvista's own documented, more
heavily tested recommendation for headless Linux CI rendering, so use
the pyvista/setup-headless-display-action for the Linux jobs that run
the test suite.
