Consolidate pair-state research, shared contracts and repository cleanup
Integrate the full unordered pair-state representation, cancellation observations, finite-response and retained-pattern research with shared admission and SDK reports. Keep native relational execution and conditional sine comparison laws distinct. Split oversized theory and API documents by responsibility, retain canonical anchors and frozen evidence, and centralize the resumption queue. Retire unused helpers and superseded studies with explicit migrations and recovery records. Resolve structural-validation configuration collisions and inert settings; check actual README code and strict publication JSON. Install declared core dependencies for the metadata gate, preserve zero partition overlap, and keep parallel test reports serializable without weakening their assertions. Validation: routine engine/API selection reached 9256 passed and 24 skipped; the sole failure was xdist serialization of a NumPy subtest label, corrected and revalidated (8 tests and 2 subtests passed). Zero-overlap configuration and factorization export checks also passed (8 tests). Changed research contracts, imports, exports, formatting, static checks, documentation links/site, package parity and isolated publication metadata were checked separately. This is conditional mathematical/computational evidence, not physical validation or a replay of every retained research campaign. Detailed local logs are in artifacts/final_audit_publish_20261007/.

## Package publication
5555

5656
The retained publisher is [pypi-zenodo.yml](workflows/pypi-zenodo.yml); its filename
57-
is historical. It first checks publication metadata and, for a release event,
57+
is historical. It installs the checkout and its declared core dependencies with
58+
the build tools so metadata validation can use the shared JSON reader. It then
59+
checks publication metadata and, for a release event,
5860
requires the tag to match the declared package version. It then performs build

and Twine checks and requests PyPI trusted publishing. It neither creates a
6062
release nor runs the numerical test suite.

## Retired automation
79-
80-
The former `code-review.yml` job and reminder-only pre-commit hook are retired.
81-
Black and advisory mypy already have maintained owners in `ci.yml`; repeating
82-
them in another environment and posting an automatic PR comment added no
83-
independent review coverage. The main CI gates retain their existing scope.
84-
85-
The test consolidation removed `tests.yml`, which repeated the complete SDK
86-
suite on Python 3.11 already included in `ci.yml`. The main matrix retains the
87-
SDK assertions, environment checks and JUnit/coverage reporting.
88-
89-
The second documentation cleanup removed stale workflows after preserving their
90-
original files under
91-
`artifacts/research/documentation_second_cleanup_originals_2026_09_19/`.
92-
The reasons are recorded here to prevent restoring broken obligations:
93-
94-
- The former push-to-main release workflow duplicated PyPI publication and
95-
depended on absent changelog configuration, fragment checker and test script.
96-
The missing changelog job was also removed from CI.
97-
- The performance guard targeted an absent performance-test directory.
98-
- The tetrad smoke workflow invoked an absent runner.
99-
- The manual reproducibility workflow targeted an absent profiler and manifest
100-
comparison script.
101-
102-
Retained CI provides the stated checks; it is not equivalent replacement
103-
coverage for those retired benchmark protocols. Research checks use their
104-
maintained, explicitly documented entry points in
105-
[benchmarks/README.md](../benchmarks/README.md). There is no automatic benchmark
106-
or reproducibility guarantee implied by an ordinary CI pass.
80+
## Research verification boundary
81+
82+
Ordinary CI exercises the declared engine/API selection. Research campaigns
83+
use the explicitly selected owners in [Testing](../TESTING.md) and
84+
[benchmarks](../benchmarks/README.md). A routine pass is not an automatic
85+
benchmark, reproducibility certificate or replay of every retained experiment.
86+
Retirement and recovery records belong to the
87+
[archive](../theory/research/archive/README.md), not this workflow inventory.

## [Unreleased]
66

7+
- Retain the full unordered pair state through phase cancellation in the
8+
conservative unit doubled-C5 sine model. Add exact realizability admission,
9+
inherited polynomial rates, current derivatives and storage observations
10+
with SDK export. The representation needs no midpoint angle, new law or
11+
extra continuous degrees of freedom; existing regular adapters keep their
12+
own domains.
13+
14+
- Consolidate the retained moving-pair interaction contract from existing
15+
replica, current and memory results. Distinguish constant collective means
16+
from internally modulated compensating currents, and present messages from
17+
sufficient future state. Regional-transfer and form-increment reports now
18+
attach a rebuilt comparison, preventing stale nested evidence from contradicting
19+
the freshly computed ledger.
20+
21+
- Connect phase/rate observations to the existing unordered pair state through
22+
an exact regular three-node star chart. Recover relative form and inherited
23+
evolution, reject singular observation domains, and retain explicit coincident
24+
and antipodal counterexamples. This changes representation without selecting
25+
a law or removing continuous degrees of freedom.
26+
27+
- Consolidate phase information and its motion through shared exact phasor
28+
admission, harmonic moments and source/storage calculations. Add a derived
29+
phase/rate association observer with an explicit full-star counterexample;
30+
no new free parameter or reduced evolution law is introduced. Correct the
31+
distinction between odd currents and cancellation under a half turn.
32+
- Rebuild sine comparison, mobility and environmental-mediation calculations
33+
from admitted primitive state before consuming gradients, rates or work.
34+
Altered cached values no longer change those derived results; invalid
35+
primitive state remains rejected.
36+
- Apply the same report-consumption boundary to joint pairing windows and
37+
structural Emission increments. Reuse shared source/window and AL proposal
38+
builders so cached bounds, target indices and increments cannot become
39+
independent dynamical premises.
40+
41+
- Add finite bridge-response discriminators for the sine and one-percent
42+
cubic-current laws. Opposite form preparations and an independent phase
43+
preparation give exact finite-amplitude curvature coefficients. Shared
44+
full-state bounds retain preparation, reading and time-remainder errors;
45+
complete endpoint budgets also certify a ratio under a common unknown clock
46+
scale within ten percent. These analytical predictions neither install a
47+
law nor supply a physical measurement.
48+
49+
- Resolve the fixed one-percent cubic-current comparison by a conserved-storage
50+
obstruction: the unchanged mapped source cannot acquire either acute unit
51+
winding under that law, although its critical geometries remain available.
52+
Add a read-only evidence audit without replaying or replacing the frozen
53+
sine response; distinguish energetic accessibility from equilibrium stability.
54+
55+
- Add a complete smooth phase-storage countermodel with exact local agreement
56+
and a different global winding barrier. Integrate a static full-state
57+
discriminator and SDK projection, retaining uncertainty, both time directions
58+
and the distinction between smooth and real-analytic law classes.
59+
60+
- Add a fresh two-direction conservative connection evaluator and freeze its
61+
declaration, full response and source. Certify formation and finite acute
62+
retention on validated prefixes while preserving the incomplete forward
63+
horizon and the separate independent-source obligation.
64+
- Reuse cached trigonometric Taylor prefixes without changing recurrence
65+
arithmetic; verify nonlinear composition and cache eviction against exact
66+
analytic coefficients. Preserve the earlier frozen calculation's source.
67+
68+
- Certify metric growth from the actual whole-tube Jacobian using exact
69+
rational matrix inequalities and a fixed rate bracket. Reuse signed
70+
derivative admission across comparison solvers; retain original-time
71+
rates and explicit failures beyond a declared numerical budget.
72+
73+
- Add a shared Picard/Taylor step retaining full-state metric uncertainty
74+
between steps, with complete local rounding/remainder bounds. Integrate
75+
the conservative C5 saddle adapter, original-clock forward/reverse rates,
76+
strict whole-time phase admission and SDK export. Keep partial coverage
77+
explicit and distinguish solver verification from a formation experiment.
78+
79+
- Admit explicit rational near-saddle preparations with retained representation
80+
error, resolved near-critical storage and both local directional gates.
81+
Centralize full and regional sine storage on the shared 128-bit interval
82+
cosine. Add an exact full-state sensitivity metric and conditional nonlinear
83+
phase-tube growth bound, without claiming a validated metric forecast or an
84+
available zero-winding source.
85+
86+
- Prove a same-orbit conservative formation-to-retention construction on
87+
C5/private-leaf support, including independent full-state source and target
88+
widths and one scaled unit of acute retention. Reuse nonlinear corridors
89+
and a phase-band dwell bound in shared analytical reports and SDK exports;
90+
keep event-defined centers unavailable and the tiny positive source radius
91+
symbolic. Separate this existence result from operational preparation.
92+
93+
- Add a full-law conservative saddle-corridor certificate: retained receiver
94+
and leaf momentum can select a finite principal-seam passage without a
95+
trajectory or tangent extrapolation. Expose the conditional result through
96+
shared SDK reports; acute retention and transverse uncertainty remain
97+
separate obligations. Extend the cycle-sector obstruction to the exact
98+
barrier energy using boundary equilibrium and flow uniqueness.
99+
100+
### Conditional dynamics and shared evidence
101+
102+
- Integrate conservative bridge memory and collective observations with
103+
explicit hidden initialization, channel distinctions and source admission.
104+
Add form-loss observation obstructions without identifying apparent local
105+
attenuation with microscopic dissipation.
106+
- Extend phase/storage information and inverse-geometry controls, preserving
107+
constitutive freedom and independently frozen response evaluation.
108+
- Add retained-frame composition, conservative regional entry/work observers,
109+
invariant phase-offset families, finite moving-pattern retention and actual
110+
collective-pulse feedback. Formation, maintenance and physical identification
111+
retain separate hypotheses; conservative transfer does not select support
112+
birth or autonomous preparation.
113+
- Preserve positive witnesses, handoff obstructions and frozen negative
114+
controls through shared validated flow, exact report projection and SDK
115+
export. Correlated cycle storage sharpens target-budget admission; the
116+
collective pulse's signed storage split retains its phase-lift dependence.
117+
- Add source admission from the conservative C5 sector barrier and a finite
118+
rapid-contact averaging bound. The former includes nonflat zero-winding
119+
sources; the latter can exclude acute formation despite large storage.
120+
Neither passing an admission nor preserving the wider sector proves acute
121+
formation, acute retention or physical identity.
122+
- Extend the existing conservative entry certificate with full-state source
123+
uncertainty and an explicit independently continuable entry box. Separate
124+
nominal storage from uncertain source storage and robust short passage
125+
from the stronger research requirement of extended finite retention.
126+
- Resolve receiver phase velocity, acceleration and third derivative through
127+
the existing collective-pulse observer. Retain environmental feedback and
128+
document the conditional rigid-motion classification and a compensated
129+
initial state whose relative phase motion reappears at third order.
130+
- Add a full-state C5 retention window from conserved storage and actual
131+
full-support phase-speed bounds. It covers uncertain, internally moving
132+
targets without an invariant reference; prepared retention and acquisition
133+
from zero winding remain separate claims.
134+
- Add a shared reversible-preparation certificate that retains inverse-flow
135+
enclosure error and an independent source radius in a strict forward
136+
inclusion bound. Reuse the existing frozen producer with a separately
137+
admitted declaration mode; preserve historical response schemas and defaults.
138+
- Add exact signed-involution reconstruction and a conservative C5/private-leaf
139+
saddle assessment. Reuse full support admission and tangent assembly;
140+
distinguish invariant families, captured-source membership, local unstable
141+
directions and nonlinear passage from actual winding acquisition.
142+
143+
### Consolidated documentation
144+
145+
- Align the introduction, foundations, architecture and public contracts with
146+
the implemented mechanisms and their limitations. Connect pulse, resonance,
147+
retained memory and scale inheritance without transferring results between
148+
incompatible laws or supports.
149+
- Keep the execution plan as the sole task queue, the portfolio as branch
150+
classification and the strategy as rationale. Frozen evidence and historical
151+
source identifiers remain preserved; no new release is implied by this entry.
152+
153+
### Cleanup and interface corrections
154+
155+
- Remove five ineffective global structural-validation settings and normalize
156+
the consumed flags/severity through shared parsers. Reject unknown or invalid
157+
update batches before committing any setting. Expose that policy as
158+
`StructuralValidationConfig` without changing the existing unified-validator
159+
`ValidationConfig` export, and align runtime and stub declarations. Point the
160+
resumption gate directly to its retained pair-state and observation contracts.
161+
- Execute the actual README quick start in documentation checks and reject
162+
duplicate keys in publication metadata through shared JSON admission. Check
163+
finite-work responses against independently constructed doubled-C5 support.
164+
Replace two sine-recovery forwarding wrappers with direct shared-owner aliases.
165+
- Install declared core dependencies in the publication workflow before running
166+
the shared metadata validator; retain one dependency source in package metadata.
167+
- Preserve explicitly zero partition overlap in the optional factorization lab
168+
instead of silently creating overlapping partitions. Keep test singleton
169+
configuration isolated and classical-adapter subtest labels serializable for
170+
parallel execution.
171+
- Remove unused parallel mathematical score/field helpers, duplicate registry
172+
observations and grammar-cache wrappers. Preserve shared nodal calculus,
173+
graph fields, live grammar and class lookup; grammar typing now reexports
174+
the actual owners, and `tnfr.math` uses the package version source.
175+
- Correct lifecycle phase/coherence formulas, missing-observation status and
176+
capacity-clock factors in theory. Retire a duplicate arithmetic campaign
177+
driver and unsupported Paley/zero-distance inference; keep scoped algebraic
178+
controls and use circular distance in the directed phase diagnostic.
179+
- Restore nine advertised `tnfr.validation` exports through the existing
180+
input-validation owner and correct the grammar type-stub import. Retire
181+
unused registry no-ops and their counters while preserving live class lookup
182+
and registration; [API migrations](docs/API_CONTRACTS.md#removed-unsupported-helpers)
183+
identify the removed interfaces and retained contracts.
184+
- Consolidate duplicate equivariance, arithmetic and gauge discussions into
185+
their current proof owners. Simplify architecture and workflow descriptions;
186+
retain exact recovery records, conditional proofs and negative controls.
187+
- Correct the directed-diffusion instrument with an exact weighted growth
188+
counterexample. Restrict arithmetic comparisons to their supplied fixtures;
189+
spectral multiplicity alone no longer certifies a symmetry group. Incomplete
190+
group enumeration and absent counterexample evidence cannot pass the control.
