Fixes #3679

Summary

Adds new term tonsil centroblast (CL:9900000) — the palatine-tonsil counterpart of the (lymph-node-scoped) centroblast class.

Term details

Field Value
ID CL:9900000 (temporary NTR ID from range 81)
Label tonsil centroblast
Parents centroblast (CL:0009112), tonsil germinal center B cell (CL:2000006)
Location part of palatine tonsil (UBERON:0002373)
Marker has plasma membrane part CXCR4 (PR:000001208)
Exact synonyms "dark zone tonsil germinal center B cell", "tonsil germinal center dark zone B cell"
Related synonym "tonsil dark zone B cell"

Definition

A centroblast that is part of a germinal center dark zone of a palatine tonsil. Like all centroblasts it is a large, rapidly proliferating (Ki-67-positive) germinal center B cell of the dark zone that undergoes somatic hypermutation driven by activation-induced cytidine deaminase (AID/AICDA), is retained in the dark zone by high surface CXCR4 responding to CXCL12, and has low surface immunoglobulin and low CD83. It is the tonsil counterpart of the (lymph-node-scoped) centroblast term, paralleling the existing tonsil germinal center B cell class.

Definition xrefs: PMID:34623901 (King et al. 2021 — source Azimuth atlas), PMID:32172287 (Steiniger et al. 2020 — direct human-tonsil AID+/Ki-67+ evidence), PMID:31586401 (Stengel et al. 2019 — CXCR4-hi DZ centroblasts), PMID:9814604 (Vora et al. 1998 — human tonsil GC dark zone morphology).

Notes

  • Metadata: terms:creator "Claude", terms:contributor <https://orcid.org/0000-0002-2825-0621> (@dosumis), terms:date, and term_tracker_item linking back to [NTR] tonsil centroblast #3679.
  • ID CL:9900000 was assigned from the temporary NTR range (idrange:81, 9900000–9999999) as required by CLAUDE.md.
  • As noted in the issue, no general or tonsil-specific 'germinal center dark zone' UBERON term currently exists (only UBERON:8410053 lymph-node-specific). Dark-zone locality is therefore carried by the centroblast parent + definition text; a general dark-zone UBERON term may be worth requesting separately.

Test plan

  • Reasoner validates without new unsatisfiability
  • Reviewer confirms parents, location, and marker choices
  • Reviewer confirms synonyms

🤖 Generated by @ai4c-agent

Adds new class CL:9900000 'tonsil centroblast' as requested in #3679.

The term represents dark-zone germinal center B cells (centroblasts) of
the palatine tonsil, sourced from the Azimuth human_tonsil_v2 reference
atlas (King et al. 2021).

Structure:
- Label: tonsil centroblast
- Parents: centroblast (CL:0009112) and tonsil germinal center B cell
(CL:2000006), reflecting the dual identity of the cell.
- Location: part_of palatine tonsil (UBERON:0002373).
- Marker: has plasma membrane part CXCR4 (PR:000001208).
- Exact synonyms: 'dark zone tonsil germinal center B cell',
'tonsil germinal center dark zone B cell'.
- Related synonym: 'tonsil dark zone B cell'.
- Definition xrefs: PMID:34623901, PMID:32172287, PMID:31586401,
  PMID:9814604.

CLARA routed review — CL:9900000 (tonsil centroblast)

  • Read clara_workflow_ref/clara_workflow/agent_instructions.md and routing.json
  • Identify routed target(s): 1 ntr target for CL:9900000 (tonsil centroblast)
  • Decompose definition + relationship changes into atomic assertions (16 total: 14 core, 2 background)
  • Verify assertions against cited references (PMID:31586401, PMID:9814604, PMID:32172287, PMID:34623901)
  • Write runs/CL_9900000/verdicts.json, tool_calls.jsonl, report.md
  • Post final summary

Result: PASS, no core assertions contradicted by the cited literature (core_fail: 0). Two core assertions landed uncertain, and one reference is mischaracterized in the PR description — details below.

Tooling deviation: mcp__Asta_semanticscholar__snippet_search (the Stage B tool named in the agent instructions) isn't available here, so verification went straight to full-text retrieval (get_europepmc_full_text, with get_europepmc_pdf_as_markdown/get_europepmc_paper_by_id as fallbacks) for every assertion. Logged in tool_calls.jsonl.

⚠️ Citation-framing issue on PMID:9814604 (Vora et al. 1998): the PR describes this as "human tonsil GC dark zone morphology," but the paper is actually titled "Insights into the Mechanisms of Antibody-Affinity Maturation and the Generation of the Memory B-Cell Compartment Using Genetically Altered Mice" — a mouse-focused review that only cites human tonsil work in passing (e.g. Pascual et al. 1994). It does directly support generic centroblast biology (dark-zone location, rapid proliferation, low surface Ig) — just not specifically in human tonsil tissue. Worth double-checking this citation reflects what was intended.

Uncertain assertions:

  • "has low CD83" — none of the 4 refs explicitly states this. PMID:31586401 (mouse) lists CD83 among genes driving the light-zone/centrocyte phenotype, only indirectly implying dark-zone centroblasts are comparatively CD83-low. PMID:32172287 (the human tonsil ref) doesn't mention CD83 at all. Consider adding a more direct source or softening that clause.
  • "is the tonsil counterpart of the (lymph-node-scoped) centroblast term, paralleling..." — this is an ontology-modeling statement about term relationships, not an empirical claim, so it isn't literature-verifiable one way or the other. Not a defect, just out of scope for reference-checking.

Everything else (identity as centroblast, dark-zone/palatine-tonsil location, Ki-67 positivity, somatic hypermutation, AID/AICDA driving SHM, CXCR4-mediated dark-zone retention, CXCR4/CXCL12 interaction, low surface Ig, and both is_a/part_of/has plasma membrane part structural axioms) is supported, primarily by PMID:32172287 (human palatine tonsil) for identity/location/Ki-67, and PMID:31586401 (mouse) for the CXCR4/SHM mechanistic details — the latter's bibliography also independently cites a human GC B-cell CXCR4 study corroborating that marker in humans.

Full assertion-by-assertion detail is in runs/CL_9900000/report.md; raw verdicts and tool-call log are in runs/CL_9900000/verdicts.json and tool_calls.jsonl. As instructed, no commits were made and changes.json/routing.json were left untouched.

- PMID:8477815 (Hardie et al. 1993, Eur J Immunol): direct
human-tonsil dark-zone morphology reference (five zones of
secondary follicles in human tonsils, DZ containing proliferating
CD77-high centroblasts). Addresses citation-framing concern that
PMID:9814604 (Vora et al. 1998) is a mouse-focused review only
citing human tonsil work in passing.

- PMID:32603407 (Holmes et al. 2020, J Exp Med): single-cell
transcriptomic analysis of human GC B cells that identifies CD83
as an LZ marker, directly supporting the "low CD83" assertion for
tonsil centroblast (dark-zone). Addresses the CLARA uncertain
  verdict on the CD83 clause.

Both PMIDs added as definition xrefs on CL:9900000 (tonsil
centroblast). No changes to logical axioms or other metadata.

Made the recommended changes on branch ai4c-agent-issue-3679-run561 (commit 0c2f8ae):

Added two supporting PMIDs to the definition xrefs on CL:9900000 (tonsil centroblast):

  1. PMID:8477815 (Hardie et al. 1993, Eur J Immunol) — Quantitative analysis of molecules which distinguish functional compartments within germinal centers. Directly describes the five zones of human tonsil secondary follicles, including the dark zone containing proliferating CD77-high centroblasts. Addresses the citation-framing issue that PMID:9814604 (Vora et al. 1998) is a mouse-focused review only citing human tonsil work in passing.

  2. PMID:32603407 (Holmes et al. 2020, J Exp Med) — Single-cell analysis of germinal-center B cells informs on lymphoma cell of origin and outcome. Single-cell transcriptomic analysis of human GC B cells that identifies CD83 as an LZ marker (with CD83-transcript-low, CXCR4-high cells constituting the DZ centroblast population), directly supporting the "low CD83" clause in the definition.

Both PMIDs were kept alongside the original xrefs (PMID:34623901, PMID:32172287, PMID:31586401, PMID:9814604). No logical axioms or other metadata changed. Definition text unchanged.

CLARA routed review — CL:9900000 (tonsil centroblast)

  • Read clara_workflow_ref/clara_workflow/agent_instructions.md and routing.json
  • Identify routed target(s) for the updated ref set (now includes PMID:8477815, PMID:32603407)
  • Decompose definition + relationship changes into atomic assertions (16 total: 14 core, 2 background)
  • Verify assertions against cited references, focusing on the two newly added PMIDs
  • Write runs/CL_9900000/verdicts.json, tool_calls.jsonl, report.md
  • Post final summary

Result: PASS — core: 14, fail: 0, uncertain: 1, background: 2 (0 warnings). Both issues from the previous CLARA round (2026-08-19) are now resolved by the two PMIDs ct31-sanger asked to be added in commit 0c2f8ae:

  1. Citation-framing on PMID:9814604 (Vora et al. 1998) — resolved. The newly added PMID:8477815 (Hardie et al. 1993, Eur J Immunol) is a primary, human-palatine-tonsil-specific study (MeSH major topic "Palatine Tonsil") whose abstract states directly: "The dark zone contains proliferating, CD77high, centroblasts..." This now gives the dark-zone/palatine-tonsil location and centroblast-identity assertions solid human-tonsil primary-source support, independent of the mouse-focused Vora review.
  2. "Has low CD83" — no longer uncertain, now passes. The newly added PMID:32603407 (Holmes et al. 2020, J Exp Med) explicitly defines human tonsil dark-zone GC B cells by flow/CITE-seq gating as CD3-/IgD-/CD38+/CD83lo/CXCR4hi vs. light-zone CD83hi/CXCR4lo, confirmed at both transcript and surface-protein level — directly supporting the "low CD83" clause.

Remaining (unchanged, not a defect): one assertion — "is the tonsil counterpart of the (lymph-node-scoped) centroblast term, paralleling the existing tonsil germinal center B cell class" — stays uncertain. It's an ontology-modeling statement about term relationships, not an empirical biology claim, so it isn't literature-verifiable either way.

Tooling note: mcp__Asta_semanticscholar__snippet_search was unavailable again this round, so verification used get_europepmc_paper_by_id (metadata triage) and get_europepmc_full_text (for the CD83 detail in PMID:32603407) directly. Assertions unaffected by the two new refs were carried forward from the prior round's verified results rather than re-fetched.

Full detail in runs/CL_9900000/report.md; raw verdicts and tool-call log in runs/CL_9900000/verdicts.json and tool_calls.jsonl. As instructed, no commits were made and changes.json/routing.json were left untouched.
